Quick update. I solved my problem. I was running armbian-install over ssh, and when I got the prompt to shut down, my ssh session was ending immediately and I was just ejecting the SD HC card then. When I actually waited for the NanoPi r6s to turn off, all was good and on my next boot (with the SD HC card removed) the NanoPi booted up from the eMMC.
