Unfortunately I don't have experience with the onboard flash, but I've never had an issue with the serial port. You've tried different cables i assume?

This would go great with something like the ORICO M.2 PCIe M Key to 6 x SATA 6Gbps Adapter Card for making a NAS. It might be hard to find an ITS case that would accommodate 6 drives though.
